I presume youve pocket screwed the wrong side. You can get wooden plugs to fit the pocket holes which will probably shrink less than filler and be less noticeable under the paint.

I like the sound of this solution, although I don't quite follow the process... Can you elaborate?

drill a hole in a piece of scrap hardwood using your pocket hole jig this gives you the right angle for the plug
I glued the angled hole timber to the end of a batten to allow for clamping in your mitre saw.
then clamp assembly in mitre saw with blade just brushing the edge of the hole .
put dowel in angled hole and cut one angled plug cut dowel to length 2nd angled plug.
