I am routing grooves in American white oak using a 45 degree cutter, they are about 5mm deep. I am getting scorch marks at the end of the groove. Can anyone give me advice how to overcome this problem.

Slow the router speed and increase your feed rate. Are you using extraction, waste can get stuck in there and cause a bit of burning. Is the cutter sharp?
 
I guess its because you are at the end of the cut and your cutter is left in one spot for too long, its like Bear Grylls making fire with a stick spinning in a hole.
