I'm guessing that the time consuming bit of your current method of removal is the digging out around the nail head so you can get a grip on it? If so, have you considered using a core drill to do the digging out bit quickly. This would also facilitate easy installation of a wooden plug once...

How about a simplifed version of this card dealer filled with envelopes instead of playing cards? If you didn't want to go down the Arduino route you could still use the same principle, ie a spring loaded wheel pushing down on a stack of envelopes that gets turned by some manually driven...

Exactly as Bingy man described ... drill a hole the same size as the outer diameter of the core drill in a piece of scrap to act as a guide to get the hole started and clamp it in the position required. Demonstrated in the video below;
